GENERAL PRESENTATION

Description of the host structure:

The Joint Research Unit 7365 Molecular, Cellular Engineering and Physiopathology (IMoPA) is located on the Brabois-Santé campus near Nancy.

It is under the dual supervision of Université de Lorraine (UL) and CNRS, to which it is jointly attached through the CNRS Biology and CNRS Engineering Institutes.

The research topics addressed by the eight teams cover a variety of expertise enabling studies at the molecular, structural, cellular, and integrated levels.

They are complemented by:

  • Multidisciplinary translational research in cell therapy, regenerative medicine, and the field of chronic inflammatory diseases. This ranges from the production of clinical-grade stem or immune cells for antiviral or anti-graft rejection purposes, to the design of substitution biomaterials for osteoarticular applications and their characterization using imaging techniques, as well as the study of pathophysiological factors linking inflammatory joint and digestive diseases.

  • Research aimed at understanding healthy and pathological brain mechanisms of human cognition, relying primarily on multimodal and multi-scale studies of clinical populations, particularly pharmaco-resistant epileptic patients.

Description of the host team (CImIND Team):

The CImIND team focuses on the study of cellular immunomodulation in inflammatory and neoplastic contexts, particularly on the intrinsic regulatory mechanisms of effector or regulatory immune cells in response to environmental modulations. The team has national and international expertise in cellular engineering and immunotherapies, as well as in understanding immune escape mechanisms.

POSITION DESCRIPTION

The bioinformatics research engineer will contribute to the team’s research projects, particularly in the analysis of high-throughput data (genomic and transcriptomic sequencing, including single-cell, epigenetics, metagenomics) for the study of anti-tumor surveillance mechanisms, immune escape, and clonal evolution in hematologic malignancies. They will develop, apply, and optimize bioinformatics tools to process, analyze, and interpret these data.

TASKS AND ACTIVITIES

Main missions:

Development and management of bioinformatics pipelines:

  • Design, development, and optimization of pipelines for the analysis of genomic, transcriptomic (bulk and single-cell), proteomic, metagenomic, and cytometric data.

  • Processing high-throughput sequencing data for the analysis of hyper-polymorphic regions of the human genome, such as T-cell repertoires and HLA gene regions.

  • Integration of biological and clinical databases and interpretation of results.

Data analysis and visualization:

  • Development of algorithms for the analysis of genetic sequences and mutations in immune-related genes (HLA, TCR, KIRs, etc.).

  • Use of statistical and machine learning tools for modeling and analyzing complex data (R, Python).

  • Participation in the design of bioinformatics experiments in collaboration with biologists.

Data storage and management:

  • Implementation and management of secure solutions for storing high-throughput sequencing data.

  • Ensure regular data backup and archiving in internal and external databases.

  • Follow best practices in large data management and comply with current regulations (GDPR, data security).

  • Collaborate on structuring biological data in standardized formats to facilitate sharing within research teams and with external partners.

  • Use of high-performance computing clusters.

Writing and documentation:

  • Write technical reports, protocols, and contribute to the team’s scientific publications.

  • Ensure maintenance and documentation of developed bioinformatics pipelines.

  • Stay informed on the evolution of sequencing and multi-omics technologies.

  • Propose improvements and optimizations of existing methods.

Scientific collaborations:

  • Work closely with biologists and clinicians to integrate bioinformatics results into research projects.

  • Participate in training users (biologists, interns) in the use of bioinformatics tools.

CONTRACT DURATION

1 year starting January 1st, 2026, renewable once.

This position offers the possibility for academic progression toward a PhD or postdoctoral position.
